Was one of the merge blocks connected to a station grid? If you merge a ship grid to a station grid, it turns the ship grid into a station and is thereafter not moveable.

If this is the case, then disconnect the merge blocks, jump into the merged ships cockpit (or a control station on the ship), open the terminal window and go to the "info" tab. Then convert it back to a ship.

WARNING! Be sure that the merge blocks are disconnected as if they are not, you will convert your station to a ship too.

Make sure there are no other blocks touching... The merge block turns the two parts into one grid, so any adjacent blocks will be connected as if they were built together. You can only separate them if the merge blocks are the ONLY touch point between the two ships.

Ah yes! I've fallen for that in the past too with conveyor tubes when having a mergeable drill head on a ship.

If you do ever need a conveyor between two mergeable ships there is a conveyor tube mod that doesn't join when the two grids merge; take a look at Mergeless Conveyors https://steamcommunity.com/sharedfiles/filedetails/?id=316770794
