I was wondering if Space Engineers had a certain order the mods get loaded. Its very common among other games to have a adjustable load order for the mods. Does the order of the mods make a difference when enabling them in game? Or am I just unfamiliar with the way Space Engineers loads the mods.

Yes. The order i which you place them. Top most in-game is the last to load, so it has the priority. In a server's config file, it'll be the bottom most. As for making a difference, depends on what the mod modifies. If they modify an aspect of the game, then last one to do so will take priority. Most of the time however they do not.

Thank you for clarifying that for me. Should help me track down some issues I have been having with some mods.

It's hard to predict how mods will affect each other unless you dig through the code, but if you find them interfering with each other, you might sometimes by able to fix it by changing the load order. Probably the most predictable thing that will change is the precedence with which properties are modified. If two mods adjust the same property (once on startup and not repeatedly), then obviously the last one loaded takes precedence, because that is the value which ends up getting seen by the game.

I'm going to add that most mods probably work by modifying object stats in the XML definitions, and those are probably the ones that play best together because if they conflict, they just overwrite each other's changes and you end up with a mix of modifications which you can tune by altering the load order. Script mods, however, can change all manner of things at any time, and they can potentially end up fighting each other because they are unaware of each other.

The Load Order I suggest from high to low priority is as follows:
    1. Core Mechanics
    2. Voxel Content
    3. Mechanic Overhaul/Modpacks
    4. Planets
    5. Blocks
    6. Skins
Now if you know that Modpacks can increase downtime, that can be the least of your worries. Some modpacks can also change features and overhaul them, interfering with other mods. So, long story short, DON'T USE MODPACKS!!! Instead use their composite parts. Yes, that means more downloading, but it makes your game load so much faster. Sorry for the paradigm shift. But just follow the categorial load order. Remember, the top is the WINNER!
